[Xcode] Run check-xcfilelists in EWS

Reland of 322737@main. Some paths in WebKitAdditions xcfilelists needed
to be cleaned up.

Make a few changes to the xcfilelist generator to support running it
from public SDK builds. Remove the USE_INTERNAL_SDK guards from
throughout the Xcode build, and add missing entries. Since we turned off
check-xcfilelists at desk via WK_ENABLE_SLOW_BUILD_VERIFICATION, these
lists have rotted significantly.

(Parser): Keep track of included makefiles and ingore them. Otherwise,
  nonexistent makefiles from WebKitAdditions will be captured as an input,
  and the tool will try to add them to public xcfilelists.
* Tools/Scripts/webkitpy/generate_xcfilelists_lib/application.py:
  Compute the top-level repo dir without relying on internal worktree
  layout.
* Tools/Scripts/webkitpy/generate_xcfilelists_lib/generators.py: As a
  drive-by, don't erase the environment when invoking xcode to update
  the xcfilelists. Supports running the generator with an overridden
  DEVELOPER_DIR.
