[Config][FrameworkBundle][Lock][SecurityBundle] Make the config trees independent from runtime state

framework.ide, php_errors.log, php_errors.throw and disallow_search_engine_index took their
defaults from kernel.debug, and lock.resources from whether the sysvsem extension is loaded, so
config:dump-reference and the trees behind config/reference.php changed with the environment or
the machine. These keys now default to null or to an empty list and the extensions resolve them,
which leaves the $debug argument of Configuration::__construct() unused; passing it is
deprecated. An empty lock.resources list now means the default store instead of an error.

The rule is stated on the interfaces bundle authors implement. FrameworkExtension also loses
two mapping-file helpers and Configuration an XML normalization that the bundle split and the
removal of the XML format left behind.
